After taking down Gentleman Ghost, Batman and Plastic Man track Gorilla Grodd to Dinosaur Island, where the ape has created a machine that will turn the entire human population into gorillas. Plastic Man proves greedy, but in the end must overcome his greed to defeat Gorilla Grodd, who has turned Batman into an ape.

Batman goes to Atlantis, searcing for the cause of seismic movements, and asks Aquaman and his brother, Orm for help. However, Batman isn't sure Orm has reformed and investigates. He learns that Orm, now calling himself Ocean Master, is collaborating with assassin Black Manta, in order to take down the king of Atlantis.

Batman and Red Tornado fight to stop Fun Haus' crime spree so he doesn't ruin Christmas, and Red Tornado learns the true meaning of Christmas.

Morgaine Le Fey has taken over Camelot, brainwashed Etrigan, and turned everyone to stone! To thwart her plans, Merlin transports Batman and Green Arrow back in time to retrieve Excalibur, battle mythical creatures, and return King Arthur to the throne.

Wildcat, a mentor to Batman, aids Batman in taking down a group of teenagers known as "The Outsiders". They soon discover that they work for a sewer-dwelling outcast named Slug. Soon Wildcat convinces the Outsiders to fight for good, but the Slug mutates and becomes even more powerful.

After the Gentlemen Ghost buries Batman alive, Batman uses a Tibetan technique to astral project out of his body as a spirit, meeting Deadman and partnering with him to stop Gentleman Ghost. He orders Green Arrow and his sidekick Speedy to dig up his grave before he runs out of air and dies.

After Batman mentions Ted Kord during a fight with Dr. Polaris, Jaime breaks into Ted Kord's secret lab. He wants to find him, and learn his origins, so he ends up going to Science Island, the place where Ted disappeared. There he finds Ted Kord (actually Ted's uncle Jarvis Kord) who tricks Jaime into using the scarab's power to activate his robots, and they must destroy Science Island.
BBAB: "Journey to the Center of the Bat!" - GUESTS: Plastic Man, Elongated Man, Atom, Aquaman, Platelet - EPISODE: 109
When Batman is stricken down by a disease during a fight with Chemo (who is controlled by Brain), the Atom miniaturizes himself and with Aquaman travels into the Caped Crusader's body to cure him. Batman tries to stop Chemo and defeat Brain, who if all citizens of Bialya don't surrender to him, he will use a nuke retrieved by Chemo to destroy the country.
BBAB: "The Eyes of Despero" - GUESTS: Doctor Fate, Guy Gardner, Hal Jordan, G'nort, Mogo - EPISODE 110
Alien dictator Despero plans to destroy the Green Lantern Corps by hypnotizing the members to become his army. Batman dons a Green Lantern-like spacesuit with powers and teams up with three members of the Corps, past and present, to stop him.
BBAB: "Return of the Fearsome Fangs!" - GUESTS: Jonah Hex, Bronze Tiger, Wong Fei - EPISODE: 111
Batman and Bronze Tiger reluctantly team up to stop the Terrible Trio from stealing the Wudang totem from the Wudang temple in China. The trio plan to unleash the totem's power on themselves.

In an alternate Earth, Batman and Owlman switch places when Batman decides to stop the Crime Syndicate from taking over the world.
BBAB: "Game Over for Owlman!" - GUESTS: Plastic Man, Green Arrow, Blue Beetle, Atom, Aquaman, Red Tornado & Joker - EPISODE: 113
On Earth, Owlman has broken free from the Batcave's cell and has stolen Batman's original costume and is committing crimes with help from all of the villains (namely Black Manta, Clock King, Doctor Polaris, Gentleman Ghost, Gorilla Grodd and the Brain). With most of his hero friends hunting him, Batman turns to the help of the villain that happens to be Red Hood's counterpart....Joker. Batman must also face the police, Plastic Man, Green Arrow, Blue Beetle, Atom, Aquaman, and Red Tornado, but Owlman captures them and Batman must save them, even if they're his friends or not.
BBAB: "Mystery in Space!" - GUESTS: Question, Adam Strange, Aquaman - EPISODE: 201
Aquaman (in a not-so-good mood after being unable to stop a beluga whale hunting in the Bering Sea) accompanies Batman to the planet Rann to aid space hero Adam Strange into keeping the Gordanian General Kreegar from obtaining the Eye of Zared and destroying Rann.
BBAB: "Trials of the Demon!" - GUESTS: Flash (Jay), Etrigan and Sherlock Holmes - EPISODE: 202
After thwarting Crazy Quilt's art robbery, Batman is taken to 19th century London to help Jason Blood (the alter-ego of Etrigan) when he's framed for a series of crimes committed by Gentleman Jim Craddock(before he became Gentleman Ghost) who is stealing souls for Astaroth in exchange for immortality. Etrigan and Batman are aided in their investigations by the legendary Sherlock Holmes.
BBAB: "Night of the Huntress!" - GUESTS: Blue Beetle, Huntress and Black Canary - EPISODE: 203
With the help of Blue Beetle and Huntress, Batman stops the criminal activities of Babyface and his wife Mrs. Manface, who try to break out their old gang from Blackgate Penitentiary, along with Calculator. Meanwhile, Blue Beetle develops a crush on Huntress.
